Once they have a couple sets of true leaves you can separate them and pot them up.
Tomato seedlings are surprisingly hardy, so just shake off the soil and gingerly separate them.
If some of the roots don’t make it that’s ok. All those little hairs on the stem are roots in waiting.

The stems look hair thin and wiggly. If that’s the case, then they haven’t been getting enough light at all, and might suffer when transplanted and moved into good light suddenly.

Tomato seedlings are incredibly resilient. Be as careful as you can be but don’t be afraid to pull them apart and replant them. They should be fine.

Also, where are you? Success with tomatoes has a lot to do with timing and it’s a bit late to be starting those in North America, unless in Zone 9 or higher.
